Will ASP and #Include Files prevent high rankings?

I'm building a site and am new to submitting to search engines for high rankings. My site is ASP and to make it easier I've used #Include to use files to help me manage my content easier. My question is this, will the search engines have a hard time obtaining my content because I'm using #include files and thus never be able to rank me with relevant key words? I also use a little javascript in my header section of the pages, will this cause me problems with getting rankings?
