Just keep on investigating for suspicious links/traffic from other sites, you're doing what's right for your site anyway... As long as other sites linking to yours doesn't hurt, you're OK!
May be your link remove from their and next time you would not find the link in yahoo link explore If you are saying that you get 1000 links from the same website it maybe that your link is present all across the pages of that website, Google will soon realize this and may sort that out. If you got 1000 backlinks from the same website, it could be that your link is on the sidebar. Maybe this website has 1000+ indexed pages and the sidebar is on every page of that website.
Anyway, don't rely on Yahoo Explorer... Try Majestic SEO for checking backlinks. If you have market samurai, it has both Yahoo Explorer and Majestic SEO. If you don't have the paid version, just sign-up for the trial version, it's full functional. You can trace all your backlinks with Google Webmaster Tools. Usually when you get 1000 links from a website, it means you left a blog comment and that blog shows the "most recent comments" on every single page. Until you are bumped off by more recent comments, it will show a link from you on every single one of those blog pages.
In either case, your link is either in the sidebar or the footer if it's on every page. It won't hurt your SEO typically. However, if the site is trusted, it can really help you. Google takes up to 2 weeks to update its links, Yahoo does it much quicker. Also, much of the time Google doesn't show all links. Whilest Yahoo even indexes nofollow links.
