I have an e-commerce site which is only 3 months old. Already it has a page rank of 3 and some good rankings for certain keywords. However, the major search term for the product is nowhere to be seen in Google even though the backlinks for this term are much better than for the other keywords. The second most popular search term is on page 2 of Google but this main keyword is not in the first 20 pages. I have the same problem on another site but this site is just over a year old. Is it something I'm doing or do I just have to wait? Please explain your confusion clearly.

The most popular search term is not in the first 20 pages but the next 4 most popular search terms are all in the first 3 pages. The backlinks for the most popular term are better than for any of the other terms. Am I being penalised in some way for the major search term? I guess... You are! Ha ha thanks! I suppose Google has personally selected me for punishment! You could be punished, since your site is still on the young side.. How fast have you been making your backlinks? How many anchor texts did you use while making them?
It is really hard to say, because there are so many factors involved in rankings that without seeing the case it is almost impossible to give you any deeper insights.. There's only me doing the backlinks and I probably average 10 a day. I would say 80% of them have anchor text linked to the relevant category page on the site and I have used about 10 different anchor texts. Every other keyword is doing really well except the big one! Same problem on my other site which is a year old aaaaagggghhhhhh It's more than links, there are trust and authority factors of the respective sites as well.
As far as links go, it is difficult to discover all of your competitors's links, and even if you have done so, it is Google who decides the quality of the links not you or me. Well if you are going for a very hard keyword then your site might not be fit to be in the top 100/1000 (i dont know how deep you check) yet in the eyes of Google..
Since your other keywords are ranking i would keep on adding new quality content to your site and find authority sites in your niche to get links from them somehow.. I think the competition for your main keywords is quite high that's why it is taking time.
My advise to you is keep building links targeting your main keyword.
If possible, try to add blog in your e commerce website for fresh content updation.It will help you in search engine ranking. I know I'm being very impatient! I have added a blog and an article section to the site and joined twitter and facebook too. I suppose I can't make time speed up though! Competitive keywords are hard to get first in one month. How is that particular keyword density in your site. you can use google webmasters to find your sites keyword density and add more content targeting that particular keyword. More importantly that keyword should repeat in site titles.

I think you might have been building too many links with the same anchor text i.e. your MAJOR SEARCH TERM.
I would recommend you to do some article marketing, build links by submitting related articles in ezine, articlebase and some other famous article directories.
and build links with different anchor-texts.
For instance if your main keyword is Sony Digital Camera, build links with the following keywords:
Sony Digital Cameras
Latest Sony Digital Cameras
Sony Digital Camera Reviews
Prices of Sony Digital Cams
Sony Digital Camera
