index.php and site structure question

I was recently told that it is pointless and bad for SEO to have "index.php" in any link on a site when there is multiple sub-directories (folders) on a site.
Example: www.site.com/test/index.php

Now I understand that because of sub-directories you need to have a page in there to actually code, and usually while crosslinking you would grab the fulling qualified address for the link, but another SEO is saying that you should never have index.php in the actual link. So it would look like this: www.site.com/test/

What are your thoughts on this?? Every web server will look for the index (default, home) page in a folder. What it is called will depend on how your web hosting is setup. This means if someone links to or types www.site.com/folder-name/ the web server will present the "home page" for the folder (if there is one) to the visitor. If you don't have one in the folder, the visitor will see a list of the files in that folder - not good - unless you have indexes turned off via your .htaccess file.

With the above in mind, you then don't have to link to the home page of the folder directly. The only time I can think of to
