I dont want any downtime for more than 12 hours.
I want them all organized nicely on the server, and any inactive accounts I need them to be deleted. So I guess Ill need a fresh CPANEL install and a fresh WHM.
Any advice would be appreciated, or if you can recommend a company who could do this, that would be great. I would really like to get some hints on how I could do it myself without loosing any client data. I know that would require simply turning off http and mysql and backing up everything. But Im a windows guy and well...not really a server admin, so...

I am not a WHM wizard, but can't you do the following.
1...Backup all accounts and save to either your PC, or another server.
2...Arrange with the datacenter to replatform your servers drive. All new, fresh OS installs, patches, updates, etc.
3...Configure cPanel/WHM and server to your companies liking.
4...Create all your client accounts.
5...Migrate and install the client account backups. (restore).
6...Work out any bugs.
Naturally you will have informed all your clients beforehand of this, and keep them informed during the operation. Make certain you warn them to all make thier own backups as well - just in case.
I am sure more people with much more WHM experience than mine will jump in. You likely should also post this in the technical forum here at WHT. (a) whether you might be applying Windows-only issues to your Linux server;
(b) whether you are trying to achieve something that can be easily done by clicking a link or that maybe can't be done at all.
If you can help paint me a picture of your desired end-result, then maybe we can help you with good advice.
