I just recently reformated my entire site. When I perform a site search with the google tool at the top of the site, it is still searching the old website. Is this because Google hasn't indexed the newly formated site and is still going off the old indexed pages? robably Google doesn't update yet...Just wait for it to be re-indexed in the next update...This is why I stayed away from the Google CSE for my sites at my former job. I did not have the power to re-index the site at my will.
