okay if your site has index in www version.. you need to use it in link building... otherwise your link building will be useless when you use the non-index version.. Leslie Rhoade talks about this in Stomping the Search Engines 2, section 4D, "Canonization and Duplicate Content". You could check it out if you have access to Stomping the Search Engines. I remember he suggests doing a permanent 301 redirect from http://www.site or vice-versa, depending on which way you prefer. Simply put - just look at what Google is already using in it's SERPs. If it's the www version then use that or if it's the non-www version then use that for link building, SEO, etc...

Here is a good post on this from Matt Cutts (Google employee)

And another got post from Aaron Wall:
http://www.seobook.com/canonicalization-missing-manual Respectfully, why are you asking when you advertise seo services in your signature? or you might need to have a 301 redirection. Redirect from www to non-www is always best and visa versa. Available through changing the htaccess file and helps SEO greatly! You must choose between www. and w/out www. Search engines looks that a site with www. and without www. are different. Hope you have noted as, some sites with www version, non www version and some sites along with index.htm extension. These are said to be Canonical Url. In this case the link juice can be split. To avoid this issue, we need to redirect the website with www version permanently. For this 301 redirection can be used. 301 redirection can be used for permanent redirection and more search engine friendly.
